the drives should be visually represented in the enclosure on the disk/vjbod screen (you can see what slot they occupy)

I now have the RAID group backed up and am ready to pull the two 4TB drives that made up the group and insert my 12TB drive. How do I know which two of my 4 drives are associated with the group I just backed up? I have two Raid groups of 2 4TB drives each. I only backed up one group. How do I know which drive locations to pull?
The simplest and safest for you would be 2 12TB drives in Raid 1 or 4+ of the same size drives in Raid 5/6

You just have to be very very careful about it.
The GUI will try to help you with that; you probably already know that if you go to the Storage &Snapshots /Disks/VJBOD, if you select a disk it will show you where on the NAS it is installed. And of course, they're numbered and in order :)
And the RAID Group button will show you all the disks from a certain RAID group.
