NAS migration via HBS 3 - anything I should know?

I'm just about to finish migrating from a 2-bay x86 NAS to a 4-bay ARM NAS with Hybrid Backup Sync 3. I figured that it really only copies shared files from one device to the other and excludes "hidden" files by default. Since I'm going to erase the source disk and put them into the new NAS, I want to make sure I don't miss any other important files.
Are these "hidden" files simply those starting with a "." as is common on Unix/Linux? And if you have experience with migrating a NAS like this, was there anything you wish you would have checked or copied before erasing the source disks? Thanks in advance!

EDIT: The .Qsync folder in users' home folder is not copied. That's where QSync backups from client PCs are stored. So that's one item you might want to include.
